i agree it was probably a caliper...
i have some sharpening stones contained in boxes like that, but they are shorter...about 6 1/2 inches...

Modern Starrett caliper boxes have a thick foam pad on top and bottom to keep the caliper from being bent banging around in the box. siegfried schlagrule

If you look inside of the lid you can see the stain from 3 circular objects. Maybe someone stored chemicals or acids for apothecary uses or assayers chemicals or God knows what? After looking again before I posted it I can see the stains on the bottom as well. Some kind of a clue I'm sure. Or some type of round metallic objects were in it and the oxidization and stained the wood

Box #2 looks like an X-acto knife storage box that's been modified and refinished.
