From what I understand the answer is no. There were strict rules about northern manufacturers not providing any material assistance to the confederacy. That said it is possible to find early 1861 and earlier buttons for southern states and school with a Waterbury backmark, or one of the subcontracted company backmarks. You would not find a legitimate Confederate A, C, E, I or such with a Waterbury backmark.
 

Albert's book list two CSA buttons with a Waterbury backmark. It's ironic that the North and South looked the other way when it came to the cotton trade. It went on for most of the war.
